Story : After breaking out of a moon-based maximum security prison, Boris the Animal decides to go back in time and eliminate the person who arrested him - Agent K. When he does so, Agent J realizes that the time line has been changed and he too travels back to July 15, 1969, the day before Agent K is killed. After overcoming some disbelief, J manages to convince K and others of just who he is and why he's there. With the help of a being who can see all time lines, they track Boris down. J also learns a secret, something K had never told him. Boris the Animal (Jemaine Clement), last of the Boglodite race, escapes from lunar prison. He wants vengeance on Agent K (Tommy Lee Jones), who shot off his left arm and jailed him. Boris flees from K and his partner Agent J (Will Smith), telling K that he is "already dead."
Always a silent curmudgeon, K warns J "Don't ask questions you don't want to know the answer to", so J searches the MIB database. J finds murders by Boris, and that K deployed the ArcNet that protected Earth from invading Boglodites, thus starving them to extinction. More details are classified, and Agent O (Emma Thompson), Chief Zed's replacement, stonewalls J with the same answer as K.
That night, K vanishes, remembered only by J. O shows J a statue to K, killed by Boris in 1969, but since J knows too much, realizes his chocolate milk craving is a result of temporal fracture. Suddenly Boglodites invade without ArcNet to stop them. Boris time-jumped to 16 July 1969, killed K, and prevented ArcNet. J jumps off a skyscraper with another travel device, into one day sooner, to save K and Earth.
J meets young K (Josh Brolin), aged 29, light-hearted, flirting with young O (Alice Eve). Whatever changed him "has not happened yet". K puts J inside a giant neuralyzer until J admits the truth, leaving out that K could die.
The two follow clues to Griffin (Michael Stuhlbarg), a fifth-dimensional being who sees multiple timelines simultaneously. At The Factory studio party hosted by Andy Warhol aka Agent W, Boris attacks. Griffin flees, after promising a gift and a miracle game.
Out of clues, K insists on pie and conversation. Unlike old K, young K relaxes, talks of pub darts all night with O. J remembers a miracle game soon at Shea Stadium. There, Griffin shares his timeline vision of "his favorite moment in human history", when the losing NY Mets win at baseball.
Before Griffin can give them ArcNet, he is kidnapped by two-armed Boris 1969. J and K pursue on high-powered monocycles. K asks "In the future, we ever do the Texas two-step?", and recovers Griffin hiding ArcNet under his hat. But Boris 1969 escapes and argues with Boris 2012, who criticizes "every mistake I ever made, just waiting to happen".
J, K, and Griffin jet-pack to Cape Canaveral, Florida, where Apollo 11 prepares to launch moon-ward. J and K race to attach ArcNet to the rocket tip where it can automatically deploy once in space, but are stopped by military police. Griffin insists they tell the truth, and finally persuades a skeptical colonel by showing him a moment of how important the agents are.
Griffin stays on the ground. When J asks if they will meet again, he answers "anything is possible". He says he is not needed anymore. Really, he "can never bear to watch this part". "Where there is death, there will always be death".
When the agents climb to the top of the rocket supports, both Boris aliens attack them. J defeats Boris 2012, using the time travel technology to predict his shots, and echoes Boris' catch phrase "Let's agree to disagree". K shoots off the left arm of Boris 1969, who also falls. K retrieves and places ArcNet.
K and J run a safe distance from the launch. Boris 2012 is incinerated by the rocket exhaust. Apollo 11 lifts off, and ArcNet activates.
Boris 1969 shoots the colonel dead, but is blown apart by K. A young boy, James, comes looking for his father, the colonel, and pulls out the same stopwatch that J carries from his father. K neuralyzes and comforts James, telling him, "Your daddy is a hero".
J, hiding nearby, realizes James is himself, and K was his surrogate father. Contrary to his former beliefs, his father died a hero. J returns to the future, joins K alive at a diner for pie, and subtly thanks him for all his care.
Griffin, unseen on a nearby stool, says "this is my new favorite moment", unless K leaves without tipping and a meteor falls to Earth. K returns to tip and disaster is averted.
